A second issue we have encountered has to do with named anchor links for jquery popup windows.
When using inline html to define a popup it is wrapped in an achor like this link. When clean permalink() adds the full URL, this breaks the popup window.
Any chance the use of a lightbox/fancy/colorbox could be detected or ignore named anchor links?
